Prepare the Caramelized Onion: Heat 2 teaspoons of oil in a 12-inch nonstick skillet over medium heat until shimmering. Add the onion, 4 tablespoons of water, salt, and pepper. Cover the pan and let the mixture cook until the onions soften and the liquid mostly evaporates, about 5 to 7 minutes. Remove the lid, lower the heat to medium-low, and continue cooking, stirring occasionally, until the onions turn golden brown, roughly 13 to 15 minutes.
Finish the Onion Mix: Pour in the remaining 2 tablespoons of water and stir to loosen any browned bits. Let the mixture simmer until the liquid disappears, about 1 minute. Remove from heat, stir in Dijon mustard and thyme, then transfer to a small bowl to cool slightly. (You can refrigerate this mixture for up to 3 days.)
Assemble the Sandwiches: Lay out the bread slices and brush one side of each slice with ½ teaspoon olive oil. Flip two of the slices so the oiled side is down, and layer on the caramelized onion, apple slices, and cheddar cheese. Place the remaining slices on top, oiled side up.
Grill the Sandwiches: Wipe out the skillet and set it back on the stove. Place the sandwiches in the pan and weigh them down with a Dutch oven or heavy pot (do not press down). Cook over medium-low heat until the bottoms are golden and crisp, about 5 to 7 minutes. Flip carefully using two spatulas, then cook the other side until golden and the cheese is melted, another 5 to 7 minutes. Serve immediately.
